Usually having a flexible itinerary will get you cheaper tickets. Most sites have a flexible date option where you can search within a range of dates to find the cheapest day to fly. Any site not affiliated with a certain airline will give you the option of using mutiple carriers for a cheaper route. I hope that helped and was really what your question meant.
If your trip involves more than just A to B and back, then you may like to try a good old fashioned IATA travel agent. What you need is called a GDS (Global Distribution System) These are a bit in short supply on the High Street as they are mainly used by business agents but there are still a few high street shops with them. If you find one, nurture them as they are a fast dying breed and whereas you can get the simple stuff on the 'net, no-one has found a way of getting advanced GDS capability there!
