I would say you need to visit : Jerusalem , Tel aviv , dead sea, Haifa Eilat - all r must.

the rates r lower after about the beginning of October - but the weather is too rainy and cold.
I think the best to visit here is about april to june .

It is true that you may not be allowed in to Lebanon if you have Israeli stamps in your passport. I know that some people request that their passports are not stamped (doubt that Israel would allow this), but maybe if you travel to Lebanon first?
If you are a US resident alien, whether or not you will require a visa depends on your country of origin (where you got your passport). Check the website for the Israeli embassy to see if your country of origin is listed as requiring a visa for entry.
